JBrowse is freely available as part of the generic model organism database project (GMOD) and guides can be found there as well: http://gmod.org/wiki/JBrowse

JBrowse is used to present our folding metrics in a visual manner. We analyzed the genome using a scanning window. The results of this scan were converted into bigWig tracks presented in JBrowse along with other interesting tracks (gene annotations, repetetive elements, ncRNA and lncRNA tracks). Users can also place their own tracks on JBrowse via the user interface (RNA probing data, A-to-I editing data, regulatory data, etc.,).  Please let us know if you have any more questions!
